Lara Croft in the Tomb Raider series would be the obvious choice. Plus some strong female characters in Starcraft, Homeworld. I think I'm right in saying that most games these days will give you an option to play as a female character, even if it's not the default.

Aeris, Final Fantasy VII. This is what VII had over VIII, in my opinion - it gave you a reason to hate every appearence of Sephiroth...( having said that, the plot device of "damsel in distress" is perhaps used just a bit too often in videogames, going all the way back to Donkey Kong; it would be nice to see a female character used in a different way ).
